Format

cg coverage_report ?options? ?regionfile? ?bamfiles?

Summary

generates coverage report for region of interest A histo file is generated at the location of the bam file

Arguments

regionfile: region file: tab separated file describing region of interest. Must contain fields: chr, begin, end & name
bamfiles: one or more bam files for which a coverage report should be generated

Options

-s: suffix to add to histo filename - default empty

supports job options:

-d x: distribute subjobs of command over x processes
-d sge: use grid engine to distribute subjobs
